I am from tropical climate with lots of heavy rain.
My Japanese lime tree is growing tall but soft, leading it to bend to 1 side especially after heavy rain, should I cut it in the middle so it stays straight stronger and grow branches from there?
If not, how should I prune/trim this type of soft lemon/lime tree?

The central branch should be pruned to about three foot high. It's very young so I would wait to see what happens. Prune off any dead branches.

you mean cut off at about 3 foot height, and expect branches to grow from there?

Yes. I have a Kafir lime and a Tahitian lime but not a Japanese. So, I'm guessing. That long main trunk is too thin. I'll leave it to you (or other advisors) to say whether it should be 600mm, 900mm or 1200mm high.
