Holes in my raised bed garden - who's the culprit?

So I have what would be considered a large trough that I garden in . I have had it for a few years. This year I've noticed several large hole that appeared very shortly after planting. They are still there a month or so later and I'm wondering what little creature might be feeding on my roots or nesting. More importantly - are they going to destroy my harvest or just camp out. I've tilled up mice and frogs before. Look for those. Probably a frog or toad.

size for a rat? I get toads, and the occasional frog, but never saw them making holes.
