What should I use to kill this fungus and is it to late in the season to do anything?

I wouldn't worry about it. The leaves will all drop pretty soon anyway. Rake up all of the leaves and keep horticultural cornmeal spread around the base of the plant. When the leaves re-emerge in the spring spray them with garlic-cornmeal tea and a copper based fungicide during the growing season to prevent the fungus and to stop thrips from damaging your buds.

Following on from Chuck, don't compost the leaves, they should be burnt or binned as the fungal spores can live in the compost/soil.
