I've never grown huge mango trees so take my response with a grain of salt but I've grown countless Mangos from seed and if not mistaken, that "spot" that you're looking at is where it should be buried at. Edit: Come to think of it, I'm almost certain that's the issue here. I'm thinking back on some of my Mango seedlings and I definitely remember seeing that same thing on at least one or two of my Mangos and it survived just fine with nice luscious growth for one season but then died after transplanting it xD.
