Help! Garlic & Shallot Pest

[Valiant Garden]

In April I planted these garlic and shallots, recently I weeded them and all of a sudden they got these funny spots. Today I noticed them looking like they are dying from top to bottom. I'm sure it's not rust, as I've had that in garlic before. Could it be from disturbing roots? Is it a fungi? The Shallots are looking worse than the garlic. Does anyone know what it is called? I am wanting to treat it naturally. Thanks in advance for your help!
